Crossovers aren't brick walls. They are a smooth transition for both the sub and mains. This can be seen by observing the target on the REW screen.
The higher you go above the crossover with respect to BFD filters, the less effective they become in controlling the outcome (once the mains are turned on).
This is why we first equalize with the sub only and try and get a response close to the target. Then when that's complete, we turn on the mains and do another response check and see the effect the combined sub plus mains have around the crossover. At this point you can adjust the subs phase control to get the best response. Then you can attempt some tweaking of those filters around and above the crossover to get an even better transition.
But as you've figured out already. A filter at 100Hz will have far less effect on this final process as a filter at 80Hz will....
