Usually a 1/6 or 1/3 octave smoothing is recommended to more closely approximate the nature of human hearing. You just won't hear those sharp spikes you see in the response, so we usually smooth them out a bit so it's more representative of how you'll hear the sound.

Normally we inject the REW signal into a AUX or CD input and set the crossover of the sub to its normally used value (i.e. 80Hz) with the receiver in stereo and the mains speakers disconnected. Then we select the target crossover that matches what is selected in the receiver.
In your case I don't know if you're using the multi-channel input only for REW (in which case you shouldn't), or this is the normal uncrossed method you regularily use for your sub. Why don't you have your sub low pass crossed?
Anyway, if you normally use your sub without a crossover, then you can design one into the BFD with filters....
