Is there a way to measure one side, set that measurement as a relative mode (zero reference) and measure the other side?

No.
I want to match the two sides as close together from 20 to 20K, <2db difference. You can over the graph but would be easier to the one side and it's waveform and turn it to a flat line and make the other side match that flat line.

True RTA does, but I like using REW.
Checkout MiniDSP

Its very versatile at setting up EQ's and other parameters on each output channel....hope this helps
I just got mine and so far its a big improvement . but I have a lot to learn about what it can actually do with REW files...
