Just model one driver in its own box.

If the boxes are placed apart, the total output from the two boxes will be 3dB higher than WinISD reports for one box.

If the boxes are stacked, you get mutual coupling between the drivers, causing them to act as one, giving up to 6dB higher

Just model with a single driver first and like collo said, add 3 db to the finished product. This will give you correct port lengths for each box.
